About 100% of the time I take pictures in the east and track until meridian. If I were to start tracking on the west side of the meridian what do I need to do to let PHD know I am on the other side?

I don't know about PhD, but, MDL requires you to indicate the flip after you've calibrated one side.

If I remember correctly, I believe somewhere in the "Brain" function there is a box for reverse tracking? I may be wrong since its been a long time since I have used it.

If you are using the atlas and have it hooked up using PC direct mode on the hand controller and are using EQMOD, it know that it flipped automatically and there should be no need to recalibrate

I am running the eqmod cable from Shoestring straight from the mount to the pc, no hand controller. Will this make a difference?

Also I am setting up the mount and then right away , tracking on the west side, not starting in the east and then west if that matters.
